Rev. Wylie was elected the third president of Jefferson College on April 29, 1812, at the age of 22 with an annual salary of $533.33 out of which he paid for his assistant teachers. He resigned in April 1816 following a disputed refusal by the Jefferson College Board to join with Washington College to form one institution. Feelings ran so high over this that the dispute became known as "The College War." During his tenure the Board of Jefferson College made plans to erect a new college building and to sell the old college building and its lot.
